Design Studio warns when a tagged construct cannot be translated

Place a gene and a tag in Design Studio and the Checks tab now reads the fused coding sequence: a stop codon before a C-terminal tag, a part whose length is not a multiple of 3, an in-frame stop inside the fusion, a stop inside an N-terminal tag, or a run past the tag into the backbone each gets a warning that names the part, and where a stop codon is the cause, its position. The order line turns amber with the reason instead of reading like a working fusion.

Improved

  • Comments move to Outdated as you edit the quoted text, and a reload no longer files untouched comments as Outdated
  • Search snippets show the words from inside a file instead of its keyword list, and the opening text of a large document read in the background is searchable
  • The draft review in Design Studio reads like a build, and its order check lists a C-terminal tag after the gene, where it is built
  • When you ask the assistant for a gene, it searches the species you named
  • File size messages name the file's type, for example "GenBank files up to 100 MB can be imported"

Fixed

  • Cmd+Z right after replacing the last match undoes the replace
  • Undo after a delete across a feature's edge puts the feature back exactly where it was
  • In split view, Cmd+Z in the Circular pane undoes an edit made in the Linear pane
  • A file that is too large is told its real size limit, not the plan's upload limit
Link

Undo in the plasmid editor keeps up with you

Every edit to a plasmid now goes on one undo history. Cmd+Z undoes an edit from either pane of a split view, and after you move the origin or keep recovered edits, undo no longer rewrites bases you never touched.

New

  • Protein to DNA can show up to three designs per protein, each meeting the same limits, so you pick the one you want. FASTA, CSV and Copy carry every design
  • When a teammate renames an entry or changes a property or its status, your open copy shows it without a reload

Improved

  • The Enzymes tab has a Digest and compatibility button that opens the digest with the enzymes you ticked, and searching for an enzyme that does not cut shows 0 sites instead of nothing
  • Save As, Rename and Remove Primer ask in Plasmole's own dialogs: Enter confirms, Esc cancels
  • In a lab with Import a folder, a ZIP you drop on the Library or open with Ctrl+O opens in a New import tab with its files already listed
  • Imported primers keep their spreadsheet's scores, vendor, order and storage columns, and imported records keep their files' own dates
  • Cloning Designer is paused until it can save designs to your library

Fixed

  • Design Studio builds on its Recommended backbones again, with the parts in assembly order
  • In a split view, an edit made in one pane can be undone from the other
  • Undo after Set as Sequence Origin, or after keeping recovered edits, no longer changes the wrong bases
  • Regex search with Both Strands on finds hits on the bottom strand
  • A primer you add by hand shows on the map, even if the Primers layer was off
  • Digest on a virtual gel lane picked from the Library works
  • Move to project waits for your workspaces to load, so a move to another workspace always asks first
  • If AI is switched off for your lab while the assistant panel is open, the panel closes and tells you why
  • Files on a deleted canvas step come back from Trash with the step, and any member may delete a step
  • A new comment on a paragraph nobody has changed is no longer filed as Outdated
  • Security and access-control improvements

Search from the sidebar on every screen

Search in the sidebar finds plasmids, entries, primers, files, comments and tools by name or by the words inside them. Ctrl/Cmd+K opens it anywhere.

New

  • When a teammate saves the plasmid you have open, you see their version within seconds, with their name and what changed, or a warning if you are mid-edit
  • Library lists update by themselves when a teammate adds, renames, moves or deletes something
  • New sign-ups answer a few quick questions so Plasmole fits their work
  • The assistant can look at pictures, such as gel photos

Improved

  • Chart actions you cannot take are greyed out and say why
  • The workspace menu shows your role in the lab, and a view-only record says who can give you edit access
  • The invitation page matches the invitation email, and your Get started progress follows you to every device
  • A new blank entry opens with a line ready to type in, and a read-only entry tells you to write to [email protected]
  • Lab settings has a Remove button on each person and says invitations are emailed
  • If you are removed from a lab while it is open, you are moved to Personal and told why
  • A file too large to open in Plasmole says so and shows its size
  • In a lab with AI off, BLAST this plasmid shows as off instead of doing nothing
  • In a lab with Import a folder, a ZIP you pick, drop on the Library or open with Ctrl+O goes to the reviewed import, not the flat one
  • The Verify button shows it is working

Fixed

  • Protein to DNA works again
  • The virtual gel can digest a lab plasmid
  • Copy Sequence on a feature copies every base, in order, including features that span the origin or have several parts
  • Editing bases inside a feature keeps the feature's name instead of renaming it disrupted
  • Cmd+Z right after a Find and Replace undoes it
  • A linear record opens on the linear view; a circular one keeps the circular map
  • Ctrl/Cmd+F in a text box stays in that box, and Ctrl/Cmd+Shift+H while typing no longer switches you to Personal
  • Move to project lists your current workspace first and asks before moving a record to another workspace
  • After you pick an @-mention, typing continues after the pill, and the Linked panel shows mentions saved while it was closed
  • The pre-order check runs in a moved plasmid's new project without a reload
  • Searching for an enzyme with no defined cut no longer fails
  • Exported GenBank files open in ApE
  • Blank grouping cells no longer become a group named nan, a minimum ORF length in amino acids is used as given, and an assistant digest or gel always cuts your chosen plasmid
  • A step's file moves with its workflow to another project
  • Moving an entry out of its lab says only a lead can, and a lab whose plan lapsed can still remove access
  • A long-hidden tab catches up without a reload, and waking your laptop offline keeps you signed in
  • Version panel Save and Restore stay reachable in a narrow split pane, and the entry link picker offers only records it can link
  • Security and access-control improvements

The plasmid you have open always shows its latest version

Restore a version, approve a change the assistant proposed, or take a teammate's edits, and the open plasmid now shows the new bases at once, with no page reload. Your next edit saves as normal.

Improved

  • The assistant finds your lab's own enzymes where the digest cuts them
  • A saved chart says when its file changed since it last ran
  • Lab viewers can run analyses on a file they can open; only editors can save the result
  • Typing @ in the chat finds your lab's files, not only your own
  • An access request notifies the record's owner and the lab's leads, not every lab member
  • Storage amounts and percentages read the same everywhere, and nothing above zero reads as 0

Fixed

  • Keys typed in the Create Feature dialog are no longer written into the plasmid sequence behind it
  • The first click and typing after you open a notebook entry land where you clicked
  • Adding an entry's first plasmid no longer makes your next save a conflict
  • A right-click in the Linear view opens the menu for the base you clicked
  • An enzyme whose site sits too near a linear end is shown as a site at an end, not a non-cutter
  • Codon scores come from the table they are labelled with: worm and fly reports no longer use E. coli numbers, and a custom codon table scores itself
  • A Pro or Enterprise account no longer shows as Free an hour into a session, and someone a lab plan covers sees no upgrade offer
  • A lab bought through Team checkout opens in its admin's lab list and lab page
  • A view-only refusal says you can view the project but not change it, instead of showing a server error
  • A short plain-text answer from the assistant shows once, not twice
  • Security and access-control improvements

See who changed a plasmid, and what, before you choose

When a teammate saves a plasmid you are editing, the conflict bar names them and says when. View changes shows what they changed and what you have not saved yet, before you pick Use theirs or Keep mine. Version history now records every change and credits the assistant for the ones it made.

Improved

  • Version compare lines the two sequences up first: a one-base edit reads as one substitution, an origin move as a move, and an inverted cassette as an inversion
  • A name or description conflict, and a rename, say whose save changed it
  • A teammate's selection in a live entry is a soft tint of their colour, so the text under it stays readable
  • The pre-order check sets no budget unless you gave one, shows times in your time zone, and says Not priced instead of $0.00 when nothing was priced

Fixed

  • Version compare shows a feature that moved, flipped or changed type, instead of saying the versions are identical
  • Set as Sequence Origin and Apply as new version save the earlier state in version history first, so both can be undone
  • Changes the assistant made are credited to Plasmole AI in version history, not to you
  • A blank plasmid takes a sequence from either pane, with no unlock step
  • Accepting an invitation opens the lab, the invitation page is readable in light mode, and a lab-seat member sees the lab's plan on their badge and in Billing
  • A plate file with one short line above the grid, or a SoftMax Pro text export with no ##BLOCKS= line, is read as its plate; saved charts on such a file re-run on the plate
  • Deleting a primer or committing a regenerated cloning plan no longer erases a teammate's file
  • Files dropped into the Import dialog during an upload are no longer lost when the upload ends, and the dialog's hint lists every document type it takes
  • Security and access-control improvements

Your teammates' work stays safe when you share a plate or a canvas

When two people work on the same plate layout, canvas or entry, one person's save no longer undoes the other's. Compare groups also counts only the wells you meant to compare, and on a time course it tells you which read it used.

Improved

  • On a time course, Compare groups says which read it compares and names any group that has no value at that read

Fixed

  • Saving a plate layout never replaces a newer layout a teammate saved: you see theirs, and your wells are kept so you can show them again
  • Deleting a canvas step no longer erases a teammate's files for good
  • Compare groups leaves out wells marked Excluded or Blank, even when they still carry a condition
  • Compare groups by a column in your file also leaves out the wells your plate layout marks Excluded or Blank, and says which wells it left out
  • On a time course, a well column headed WellID, Well Name or Well# is read at each well's last time, as Well ID already was
  • A teammate's name tag over their cursor is no longer cut off on the first line of a block

Analyses that read your real lab files

Charts now read the data you see: every row, the sheet you pick, and your plate reader's grids. A cell that is not a number, such as OVRFLW or n.d., is left out and listed, so nothing is dropped unseen.

New

  • Plate-reader grid exports from SoftMax Pro, Tecan and BMG run as one row per well
  • Every chart runs from its own tab, even with the assistant turned off
  • Protect a selection or feature from the map's right-click menu, and right-click a protected region to copy or unprotect it
  • Lab members can organise each other's work, while permanent deletes stay with lab leads

Improved

  • Growth rates fit the exponential phase, and dose-response intervals use log dose
  • Compare groups names the test it runs and takes up to 24 conditions
  • Ask the assistant for any of the five analyses and it plans it on your file
  • Saved charts keep the server's numbers and say when their file changed
  • The assistant answers first, checks the lab's records before saying something is missing, and lists a project's files
  • A lab with AI off also turns AI off in its members' Personal workspaces
  • The library tree in a lab lists teammates' records
  • Emails match the app's look, with shorter wording
  • Pane tabs scroll, and Comments shows once with its open count

Fixed

  • Adding a chart or a plan to an entry keeps the entry's content in order
  • Live editing keeps every line in sync after a teammate adds or removes a line
  • A stale edit to a plasmid's name or description no longer overwrites a newer one
  • SnapGene features made of several segments keep their parts on import
  • Restoring a version puts feature comments back on their features
  • Undoing a lab import never loses a primer
  • An answer cut off mid-word is marked incomplete
  • Large figures show and save, and plan cards read the whole file
  • Security and access-control improvements

Protect the parts of a plasmid that must not change

Select a promoter, a tag or any run of bases and mark it protected, with a reason. Every edit to that plasmid then leaves those bases alone, whether it comes from you, a teammate or the assistant.

New

  • Protect a selection from the Protected pane; protected regions show on the map
  • Search finds words inside entry text, uploaded files and comments
  • Comment on a feature or a range of bases
  • Ask for edit access on a record you can only view
  • Type an enzyme name in Ctrl+F to step through its cut sites
  • Backbone + insert in Enzyme Analysis finds enzymes that open the backbone once and leave the insert uncut
  • Restore a workflow template's earlier steps from its History
  • Lab leads verify, edit and retire what the assistant remembers for the lab

Improved

  • Share Personal projects, workflow templates and documents by person or link; Can edit shares allow editing
  • Lab members can edit every lab record; owners and admins still decide trash, sharing and moves
  • Library imports name each plasmid after its file, without the extension; a different name inside the file goes into the description
  • Free plans get 10 GB of storage (was 100 MB) and 100 plasmids, 100 entries and files, 10 projects (was 10, 10, 5); paid plans have no record limits
  • A primer's Tm says which formula and buffer produced it
  • Library ZIP imports run in the background as a job you can follow
  • Long assistant answers stream as they are written

Fixed

  • Saved primers keep their GC%
  • Sites near the end of a linear sequence are no longer missed
  • Restriction-ligation plans cut with the enzymes you chose
  • Sanger differences are reported at plasmid positions
  • Codon optimization for CHO uses hamster data, not human
  • Search > Annotate places features on the matched bases, not one base early
  • Security and access-control improvements

Work with your Google Drive files in Plasmole

On paid plans you can now connect Google Drive, open your Drive files next to your plasmids and entries, and ask the assistant about them. Plasmole sees only the files you pick, and never changes anything in your Drive.

New

  • Connect Google Drive in Settings, then pick files with Google's own file picker: Google Docs, up to 10 at a time, Google Sheets, PDFs, and Word or Excel files
  • The files you pick go in your Google Drive folder in Plasmole. Only you see them
  • Open a Drive file in Plasmole to read it, or open it in Google Drive to edit it
  • Attach a Drive file to a chat, or mention it with @, and the assistant reads the current version each time you ask
  • Make a copy in a project. A Google Doc becomes a note you can edit, and your copies stay if you disconnect
  • Disconnect at any time in Settings. Nothing in your Drive changes
  • With a work or school Google account, your IT admin may need to allow Plasmole first. Plasmole shows you what to ask them

The assistant remembers what your lab tried

When you mark an experiment done, Plasmole asks how it went. The assistant searches your lab's records, shows which ones it used, and checks what your lab already tried before it proposes a plan.

New

  • Done on an entry asks how the experiment went, drafted from its results, or lets you mark it Not an experiment
  • A Used lab memory chip under an answer lists the records it drew on; click one to open it beside the chat
  • Sanger batches and large alignments run as jobs you can follow, stop, retry and export as a PDF or CSV report
  • Pick a host strain, and digests and cut-site maps account for its Dam, Dcm, EcoKI and CpG methylation
  • A lab can forbid a marker or enzyme set that does not work in its background, with the reason shown in its place
  • Edit an uploaded Excel file in place, see each document's version history, and download the original file
  • Superscript and subscript in entries

Improved

  • One share dialog for every record, and Lab settings is now its own page
  • The enzyme list holds 1,015 REBASE enzymes, including Type IIS, IIB and IIM. Supplier buffer and temperature details are no longer shown
  • Annotation shows a preview and asks what to add before it changes your plasmid
  • Signed entries print as a lab record, protocols as a bench sheet, and map PDFs carry the plasmid's name, length and date
  • Word import and paste keep every word, mark and list level
  • The chat offers three assistants; sequence questions go to Design
  • Every feature in the catalogue records where it came from and under which licence

Fixed

  • The plasmid map showed no catalogue enzymes at all; every enzyme set except your own is back
  • Cut-site scans include BsaI, BsmBI, BbsI and SapI
  • Restriction site lists say when a scan could not cover an enzyme, instead of reporting no sites
  • Golden Gate design refuses an enzyme it has no cut geometry for, instead of quietly using BsaI's
  • Annotation finds features that cross the origin and mislabels fewer
  • Alignments no longer count two unknown bases (N) as a match
  • Common primers appear once each, and ten built-in parts with wrong sequences are hidden
  • Saving a note from the chat puts its text on the page
  • Security and access-control improvements
Link

Import plasmids with primer binding sites

You can now import annotated plasmids into your Library when they include primer binding sites. Your sequence, topology and feature annotations stay together on the imported record.

Fixed

  • GenBank plasmids with primer binding sites import successfully instead of being rejected as primers
  • ApE, EMBL, SBOL and GFF imports keep primer binding sites as annotations on the complete sequence
Link

Notebook entries, redesigned

Entries now show their properties under the title, one Linked panel for everything they connect to, and one status from Draft to Signed. Ask AI brings a selection, or the whole entry, into the chat, which now opens on the left.

New

  • The AI chat opens on the left beside the sidebar, and goes full screen from its header
  • Share lab records view-only with people outside your lab
  • A notifications bell for assignments, mentions, comments, reviews and shares
  • A home page for lab heads: reviews waiting on them, and work by project or by person
  • Ask the AI about your lab, or to find and open a record by name. It sees only what you can see
  • Batch primer design with a plate order sheet, batch codon optimization and CRISPR guide pools

Improved

  • The AI asks before changing a record you did not open, @-mention or pick
  • Marking an entry done sends nothing to an AI unless you tick Summarize the outcome with AI
  • SBOL 2 import and export keep the name, sequence and features
  • CRISPR specificity for SpCas9 (NGG) guides uses published CFD scores
  • Dose-response fits use each series' own endpoint, and standard curves fit 4PL or give qPCR efficiency

Fixed

  • Deleting a plasmid from its tab moves it to Trash
  • Lab invitations reach people who sign up without the invite link
  • Saving a plasmid from a workflow canvas works
  • Cloning simulations give the same product everywhere, and AI-designed primers sit at the right position and strand
  • Sanger no-calls no longer count as deletions, and gel ladders match supplier datasheets
  • SnapGene .dna export is removed because its files were not valid; .dna import still works
  • Security and access-control improvements
