Import and export sequences

Bring plasmids in from files, Addgene or NCBI, and export sequences and map images.

Plasmole reads the common sequence formats and saves each import as a plasmid in a project. You can export one plasmid, many at once, or a picture of the map.

Import a file

  1. Open the Library and click Import.
  2. On the File tab, drag a file in or click to browse. Use Bulk Upload for several files.
  3. Pick a project in Save to. Files always go into a project.
  4. Click Upload & Import.

You can also press Ctrl/Cmd+O, or run Import File... from the command palette (Ctrl/Cmd+K).

Supported sequence files:

Format Extensions
GenBank .gb, .gbk, .genbank
FASTA .fasta, .fa, .fas, .fna
SnapGene .dna
SBOL .sbol, .xml
ApE .ape
EMBL .embl, .em
GFF3 .gff, .gff3
ZIP .zip of any of the above

The File tab also takes Sanger traces (.ab1, .abi, .fastq, .fq) and documents (PDF, CSV, Excel, Word, text).

Import from Addgene or NCBI

  1. In Import, open the Addgene tab, enter the Addgene Plasmid ID, and click Lookup.
  2. Or open the NCBI tab. Choose Accession, Gene Search or Region, then click Fetch.
  3. Check the preview and click Import to Library.

Other import tabs

  • Benchling: upload a CSV or TSV export to update details on plasmids you already have. It matches rows by plasmid name and imports metadata only, not sequences. Map the columns, then click Apply to N rows.
  • BLAST query: drop a FASTA file and click Run BLAST on selected. Nothing is saved. See Align sequences and run BLAST.

Export a plasmid

  1. Open the plasmid and click Export in its header.
  2. Choose GenBank, FASTA, SBOL or ApE.
  3. For a circular plasmid in GenBank, you can set Origin Position to rotate the file.
  4. Click Export.

Export a map image

  1. Press Ctrl/Cmd+K and run Export Map Image.
  2. Choose SVG, PNG or PDF, then a size and background.
  3. For PNG, pick 150, 300, 600 or 1200 DPI.

Export many plasmids

  1. In the Library, select the plasmids.
  2. Click Export as ZIP and pick a format.
